Database Searching of MALDI-ToF Peptide Mass Fingerprint data.

The data from MALDI-ToF peptide mass fingerprinting is provided as a simple list of masses (peaklist), usually in the form of an excel spreadsheet. Database searches are performed using a tool called MASCOT. JIC maintains an internal licenced copy of this software and regularly updated protein databases. See below for some useful links:

The default database for searching will be SPTrEMBL (UniProt), unless specified otherwise. Proteins are referred to as identified if there is a matching peptide with greater than 95% probability.
